In general, it's better to use
config/chroot_local-includes/etc/iceweasel/pref/iceweasel.js when
possible, and only put into user.js settings that really need to (as
in: they're not taken into account or overriden, for various reasons,
if set in iceweasel.js), so I'd suggest trying to patch iceweasel.js
(before building an ISO, as our profile is generated at build time
nowadays) first.
